Let's say I get a really nice case for like 250 bucks, but it looks so plain and I want a window in it. Or a top window. Or I want a fan hole in the side window. I have to cut it up myself, right?

That's total craziness. Once you start cutting up your case, you can't turn around, if cut 1 cm too much you're screwed, and if you decide you can't do it, well too bad.

I think they should make it earsier by selling universal side panels where you can just unscrew your old side panel and screw on this new one. Or something.

That's why you practice. Get a dremmel, a few sheets of metal, and practice making templates and cutting them. Best way is to have a metal template of your design. Put it over the area and cut along the inside edge of the template. It's hard to mess up if your original template is good.

I have a couple of old cases left over from over the years and I just used them to practice on: painting, cutting, bondo modeling, stripping, etc...

You wouldn't bet someone $200 on a game of tennis if you've never played before. You at least want some practice to get an understanding of what you're doing before hand. After you feel confident you can do it, then make the bet.
 
What ever you do dont use duct tape...there are guides out there but still, what ever you do you need a good cutting tool, either a case cutter or a dremel/saw
