Mobo Fan Header vs Power Supply Fan Control

I'm in the process of building up a new system using an Antec Sonata case (TruePower 380W PSU) and an ECS 755-A2 mobo. The power supply has two molex fan only connecters and then a 3 pin connector to connect to one of the fan headers on the mobo. I guess this is so the power supply can control the fan speed. Is there an advantage or disadvantge to wiring the fans either way?

No. But read the manual if you're concerned. As far as I can tell, the 3 pin single wire does nothing more than monitor fan rpms, so I leave mine disconnected. The thermal sensor is located inside the ps.
