Ok, after he gets his eyes fused closed, and Trinity is killed when they crash the Logos... Wouldn't his face explode from the tears not being able to get out?

I think that 'spirit' was the source! The last time he came in contact with the source he got pulled back into the matrix without a jack. So, luckily, it didn't happen that time. That is my guess at least.
 
Well, I cried when I saw what they did to the Matrix. I don't guess that answers the question though.
