Logitech Z640 Crackling, Then Sub Not Working... Help

Hey I've had these Logitech z640s for about a year now and just the other week they started to crackle. I checked all the connections, reinstalled the sound drivers, hell I even reformatted the HD. Now the sub stopped working, can I just assume the amp blew and should I get new speakers? Cuz I dont get crackling using headphones and onboard sound produces same crackling with the speakers. Any help would be appreciated.
