Key mapping in OS X

So I bought a new MBP and am thoroughly enjoying it...installed Steam and DotA 2 to kill some time while I'm on the road (2 more months living in hotel rooms!). Problem is, when I try to bind certain actions, it registers the command button as "windows key" and can't combine it with any other key presses.

Anybody come across this in the past? Will 3rd party key mapping programs carry through to games?

And in a more general sense, is it possible just to completely remap fn/control -> ctrl, command -> alt, option -> windows key?

I had a 2010 MBP up until about half a year ago and got along fine with it then...but I wouldn't mind having everything the same across all of my keyboards.
 
In System Preferences > Keyboard, I think you can change around the CMD, CTRL, and ALT keys, but it's been a while since I've been in there.
