I agree with your thoughts on the mutant chick who can see the "classification" of any mutant and know where they are at any time. Hell, ProfX had to build Cerebro just to do that, why didn't he just get this chick on his side? Plus, the classification struck me as stupid. It wasn't too bad. I definitely enjoyed the story and the characters. Storm was more tollerable. Some parts of the story were a little cheap. A mutant that just happens to have the ability to know the "classification" of mutants and the details of their powers... plot convenience? I think so. But we'll also make her move extremely fast. Oooh.
It's also rather cheap that they decided to make this mutant hierarchy that wasn't apparent in the first two movies. Low-class mutants, or "pawns", while it makes sense, it feels like it was only added for more plot convenience and lengthier fight scenes. The bridge-relocation scene was just ridiculous and unneccesary.
They barely developed Gene's alter-ego, Phoenix. All we really knew was that it possessed immense psycho-kinetic power. I was never really emotionally attached to Phoenix OR Gene, therefore her final scene is ultimately emotionally insignificant, and only symbolizes the end of a battle.
They attempted to cram a lot of material into this movie, and it just didn't all come together very well. They should've included less plot elements and focused more on the important ones, or made the movie longer. Still, I enjoyed it and will definitely purchase it on DVD.

Overall, I enjoyed the movie, but two things bugged me the most. The first, is that they didn't flesh out Pheonix. She mostly stands around the whole movie, just watching. Then, BAM!, she's causing all chaos for not much more of a reason than being pissed off. The second thing I disliked was the 6-on-12 dozen mutant fight at the end. Sure, they were supposed to be pawns or whatnot, but they were all still mutants, and the X-Men were the only ones to use their powers while fighting. That battle should've been much harder.
