I'd go with the one on the right... I keep mine standing on end simply because I've read a number of times that they cool a lot better that way. Whether or not that is true or myth, I can't say... but that is what I've heard so that's what I've gone with. The newer xbox360's have had a much reduced rate of failure so you're probably ok with either one, as long as there is good circulation in the enclosure... and I would definitely keep the doors open when it's turned on.... If I were to choose between one configuration or the other I'd go with the one on the right with the Xbox standing upright.

I've heard the opposite - that the 360 is better ventilated when placed horizontally.
For the OP: 65.85% of ATCG users polled keep theirs horizontal. Poll

This is what the compartment looks like. I can have it set up one of these two ways. There is a decent amount of room behind the consoles. Which configuration would be best for the health of the console?

Make sure the power brick is laying flat and has room as it too has a fan in it and can overheat as well.

Does the fan run all the time or only when the 360 is on?
I have a entertainment center in the bedroom and was planning to put a 360 in there. The door would be open when I was using the 360, but I was planning to put the power brick on a shelf in the entertainment center instead of behind it on the carpet.
