I just booted up my system. It's running an AMD64 3000+ with stock cooling on an Epox mobo in an Antec case lying open on it's side. Temps: 38C case, 48C CPU. Does that sound high? Does it take time for the thermal pad to set in and cool down?

That does sound high. I have an A64 3000+ on an Epox mobo, and I get temps 8-10 degrees cooler, even after hours of running. I removed the thermal pad and used AS3. I don't know that an open case cools as well as one with good fan ventilation, however.

buy 2 fans, one for intake and one for exhaust. close case and let the Arctic silver settle down. Usually takes a cople of days at the max. The cpu temp is fine though. Anything under 50C is acceptable. Heck even mid 50s arent too big of a deal. Its when you reach 60C+ you might wanna check into things.

the AS thermal paste will provide lower temps and its a better cooler than the pads. you dont have to get rid of your pad though.... it should be ok.

48C on the cpu sounds good with the stock cooling and a system temp of 38C. Temp readings from the mobo can be taken with a grain of salt most times. But those temps don't look bad to me at all.
