JS problems - popup windows won't open

I'm using IE5.5 and I've tried all of the easy stuff - all scripting is enabled in Internet Options/Security and Advanced Options. I've even deleted IE5.5 and reverted back to IE5.0 with no luck. This problem has stumped the IT department at work as well. Is there any way to re-install JS? If so, where do I get the file? Any other recommendations?
