Issues when dual-dooting (help!)

Just last night I installed Win98SE & Win2k on my 1.4G T-Bird (K7S5A Mainboard Rev 4) but I think I mucked something up. I forgot that when you partion a drive, the (in my case) second partion doesn't necessarily follow, in drive letters, the first so when I went to install Win2k on it I chose D instead of E. I didn't even think anything of it unil I saw the reported drive space was 29G (my back up drive, slave on IDE1) instead of 2.9 for the second partition. I thought this might be the OS mis-reporting the space and started to let it format that drive before just said f'it, stopped and pulled that drive out altogether while doing the install. So now what's happening is Win98 sees the drive and all the files but Win2k doesn't? Is this from what I've done (the format only made it one bar into it before I decided to stop it) and if it is, how can I fix it?
