Issues when dual-dooting (help!)

I'm new to dual booting so its possible I've mucked something up but here's the skinny:

I have two hard drives installed and the first is partitioned into two 2.5G drives. Win98SE is on the first and Win2k is on the second. The 2nd HD is unpartioned and its file system is FAT32. Whenever I boot to Win98, I always get scandisk as if it's not been shut down ocrrectly, but it will still recognize the 2nd drive. When I boot to Win2k it sees the 2nd HD but says its not formatted. I've used win2k as a standslone OS and had no problems with this FAT32 drive but now that I'm dual booting I have this mysterious issue. Any ideas?:frown:
 
Is it possible to partially format a drive for NTFS but still have it readable in Win98 and FAT32? Perhaps that's what's happened?
