Issue with PCI cards and GA-MA785GM-US2H mobo

So first I had an ITE8212 card for my older ATA drives. Well I could not even use the onboard AMD raid controller while the ITE card was plugged in. So today I popped in my VIA6421 card and the PC booted up just fine. Drivers were preloaded within Windows 7. But I noticed the NT Kernel and System is staying at 50%. So I removed the card and rebooted and the NT Kernel was back at 0%. Could this board possibly just have an issue with PCI cards?

PS I did call gigabyte and they said there could be a compatibility issue with the ITE card but I cant imagine it being with VIA and ITE, or maybe they need to release a bios update possibly.
