I'm putting together a new build with the Corsair SF600 PSU.

Dumb question... If my 1080-FE's power connector was inserted upside down into the Corsair, does that matter?

I don't think you can physically flip the power connector and force it in there... unless you just mean having the entire power supply inverted or upside down. Doesn't matter unless you are purposely trying to connect the graphics power cables into the clipped sockets incorrectly.
 
Yeah they should only go in one way. If you did manage to put it upside down you could reverse the polarity which would be bad. Though some devices might have reverse polarity protection but best not to test that. 😛
