Is there anyway I can make a bootdisk compatible with NTFS?

I have 2 partitions set to NTFS, and boot disks can only detect FAT partitions.

Well I know Linux has support for NTFS in at least beta form. I don't know if you will be able to find a DOS version that supports NTFS for free.
