Is there a way to disable the speaker in your tower?

You'd have to go into the tower and unplug it. Simple, though. Or, you could find where the speakers is and see if you could stab it with a pen.
 
there are registry tweaks in Windows to turn off the PC speaker "beeps" (you can google it) but I don't think that will prevent a DOS game from accesing the PC Speaker.
Maybe something like this would be a feature of DosBox? No clue,
