Is PCI-Express Gen 3.0 Enabling Patch for Sandy Bridge-E Safe ? Just installed and card now works on PCI 3.0 ... tested on games and some benches .... no problems .... but is there any chance that it will damage system? Will my CPU , mobo or any other parts suffer from that and get Physical damage ?

If you're not experiencing any issues, then it's probably safe.

BTW, in the BIOS for my motherboard, there is an option to enable PCI-E 2 or 3. Is there an option like that on your motherboard?
