Is it safe to plug the PSU PCI-E plug directly into the Vid card?

Dude... It's supposed to go into the video card. Motherboards don't have 6-pin power connectors for extra power. If a motherboard has extra power connectors on it for additional slot power, they're usually four pin Molexes.
 
You can plug any connector into any slot as long as the two fit each other properly, nothing will break. That's the idea of having different shaped connectors.

Of course you can plug LED and switch wires into the wrong places but nothing would get damaged, the switch wont turn on the PC or the wrong light will flash is all.
