Is it really worth getting a ddr3 board?

Do you really notice any difference in how fast apps run (not a gamer) between a DDR, DDR2 and a DDR3 mobo?

Obviously there are other factors involved, but really - any difference?

There will not be a tangible difference, just like SDR to DDR, and DDR to DDR2 (RDRAM to DDR was another story! :p). A decent bit in some apps (OMGWTFBBQ at WinRAR!), but not too much benefit overall, and DDR3 is crazy expensive (compared to DDR2).

DDR3 is the future (until DDR4, and so on), and it's possible the Intel CPUs in the near future may make good use of it. Like DDR2 being out from Intel before we needed it (until DDR2 667 became mainstream, DDR was equal or better), DDR3 is out early, so that the kinks (including being able to make it cheaply enough) are worked out by the time it becomes mainstream RAM.

IMO, the best way to go if you're concerned is one of the few boards that can take either. Not a bad choice, given that there's no meaningful cost right now to do so, though it could be pointless in the long run--you've got to weigh that yourself.
