I have a very common TDI problem that makes the computer think my glow plugs are out, when in fact they work perfectly. Is this an automatic fail?

In most states, yes.

You could use a scan tool to turn it off, but you still run the risk of failing if they check for it.

The car's OBD II system has to be in a "ready" state before you can pass the tests most of the time.
 
Diesel is exempt in Illinois. Hard to say. But you fail automatically with a CEL if you have to do the OBDII test.
