My cpu was getting pretty warm (49 degrees) so I decided to try taking off the side door. Doing this dropped my temperature down to 41. I'd prefer to have my side door on, so I was wondering which would be more effective, drilling some holes in the door by the cpu or some more up by my intake fan (the intake setup there does not allow much air to come in). Or should I mount an intake fan on my side door? My case is a AMS Gmono Silver Mid-Tower Case.

Photos of the case

From the photos, it looks like the air does need somewhere to enter the case. One possible modification to increase the intake without altering the appearance is to chop an opening into the bottom edge of the case's bezel. Unless you flip the case over, it's not visible, and yet it would make a big intake "scoop" for air to come in through. Easily done, too :) If you don't have two rear exhaust fans in the two holes provided, add a second exhaust fan as well.
