i have already applied thermal compound to the CPU and put the heatsink on top and its been locked on w/ the fan and everything set up for like 2 hours

is it possible to now remove the heatsink and fan to attach a heat sensor underneath so that my CPU fan will run automatically...or will that mess something up?
 
This sounds like a recipe for Trouble. You should not have sensors or anything else between your CPU and heatsink, for starters. Generally you would want your CPU fan to run all the time, too.
