so as I understand it:

You want a 120MM case fan on the side panel of your case, over the CPU, but you cut the screw holes wrong.

Did you already cut the center (big) hole where air goes through?

If not then just re-cut the screw holes a aa 45 degree angle to what they are now.

Sounds to me like you're saying you cut the 120mm hole, and the 4 screw holes, but the 4 screw holes don't line up with the grill and fan.

The screw holes are always a bit tricky. If they are out of line for the fan and grill holes you can try to drill them out with a bigger drill bit, then use some bolts/nuts from your local hardware store to mount it all together. If you use 6x32 bolts you will have more room to play with, 8x32 are the proper diameter I think, but don't allow as much room for play.

Not sure of the thickness of your 120mm fan, but when I mount my 92mm x 25mm fans, I buy 6x32 bolts that are 1.5" long.

You can do very little if the holes don't line up, centerpunch them 1'st (what you should have done to begin with, always mark screw holes in sheet metal and then center punch them so the drill doesn't wander) and then redrill them in the correct locations or use a small round file to elongate the screw holes and use washers if they are just slightly off.
