Illustrator has some serious usability issues...

Im a long time Adobe user and have noticed a disturbing trend toward poor usability with Adobe products. I have many examples, but Illustrator has been bothering me for the last couple days because it seems to be really confused. I like to save EPS files in matlab and clean them up with Illustrator (by "place"ing into Illustrator). This means a sub directory in my matlab tree usually has a collection of EPS and AI files. However, when i clean them up for use i like to export to a different directory (where the images will be used). This is where Illustrator gets confused. It cant seem to remember where i "export", "place", and "save" the AI to. Why does Illustrator not keep "export" locations separate from "place" and "save"? Is there some workaround for this. Basically, i want "place" and "save" as the same location with "export" as a separate location. Seems simple enough, but "place" and "export" seem to be tied together.
