I just found out that the temperature of my cpu reached 90c when gaming. I am not using a videocard btw so I'm using the built in gpu of i7 2600 which is hd2000. Is my cpu running hot because I'm using the built in gpu?

No, you have probably installed your CPU heatsink incorrectly. Please open the chasis and reinstal it as recommended. Also apply a thermal paste. Before you do all this, try not to use your computer much, because 90C is dangerous - it can hurt your PC.
What software did you use to monitor the temperature?

I used core temp. I did break one of the pins of my stock cpu cooler when I tried to reseat it after cleaning and the stock cooler is a little dusty. Should I clean it or buy a new cooler? I don't know how to change the thermal paste I'm clueless.

Take off the HSF, clean the cpu with a paper towl or rag, clean off all the TIM on both cpu and block. Make a cross with the TIM on your CPU. Put HSF on make sure seating doesnt move good lock,, gl

I think you should buy a new cooler. You can buy the cheapest or almost the cheapest cooler for your CPU and it will be great. You will be able to apply your thermal paste without removing the old one as well.
