There are a few things I would like to do that require root access. I am scared of messing anything up so any help I can get is greatly appreciated.
I would like to control cpu frequency using Antutu Cpu Master Free.
I would also like to remove some bloatware apps from my phone.
My Phone is the Galaxy S II sgh-t989 Android 4.0.3. My kernel version is 3.0.8-perf-T989UVLE1-CL508451.
What is the easiest way for me to root my phone without needing a custom rom?

Look for a one click root method.

Rooting and getting a custom Rom at two completely different things.

Rooting is like unlocking the phone. It allows you to change little things.

Putting a custom rom will allow for things like controlling the CPU.

If you want stock with just CPU control added. Look for bug less beast or a ROM that is PURE AOSP

You will have to either flash a new kernal or flash a ROM (kernal for CPU control. ROM for bloatware/smoother performance)

I would start with the forum at rootzwiki.com first. More apt to find existing guides, posts about rooting the S3.

edit: Oops about the S3. :D
