What's wrong with the stock cooler?

Too loud, if you're folding that is. I've got the reference (version 1) design. It's fine for everything else but folding. It's installed in one of my HTPCs running 24/7 at 100% and I just can't handle the noise anymore...🙂
 
Check out an AC Accelero L2 Pro, they only run about $20 (at NCIX), and are virtually silent on the 900 rpm fan setting.

I had one installed on a hd4650 agp that went to a friend. The problem is that cooler is too tall, takes up 2 pci slots that I don't have...

have you considered a thermalright hr-03 in 'reverse' (towards cpu cooler) installation? it won't take up extra pci slots if you're lacking in room in that direction.
 
I used a Zalman VF950-LED cooler with MX-2 on my 5770. The mounting holes line up perfectly. Also, I have the original PCB with the GPU socket closer to the mounting bracket and it still fit without conflict. I used a Zalman 7V fan cable and it kept the card at 38°C at idle, and below 62°C at load (using RTHDRL full screen, which I've found generates the highest load temps other than furmark or similar). Also, the cooler run at 7V is silent inside my case with 1 S-Flex E fan on the CPU and 3 S-Flex D fans attached to a P180B . It makes for a very quiet system.

This cooler works well, is well made without any uneven fin spacing, and mounts extremely easily. The Zalman VF950-LED is highly recommended.
