Is this a polite thing to say as a gesture of kindness in an e-mail, or does it carry implications that something is wrong?
 
Its most likely a polite gesture unless the 2nd party has prior knowledge of something being wrong.

It is a very broad "niceity" to say to someone that doesn't have to go into a lot of detail. 🙂
 
Well I hardly ever send an email with some sort of goodbye but when I do its normally short and sweet. My personal favorites are later and peace out yo 😀
 
It translates as "I don't know what to say to you so I'll pretend to be interested in you just to fill up a line in this email."

Edit: it can also mean that someone hasn't talked to you in awhile and doesn't know how you're doing.

Well, if you happened to jam a screwdriver in this person's kneecap previously I would take it as an insult, meant to rub that person's nose in your action.

The only way it can sound wrong is, if you say

"I hope you are doing well................ in the head". 🙂
 
It's better than hearing "I hope you are doing fine despite the toxic poisons which are seeping into the groundwater where you live"
 
To me, the phrase is very informal.

If saying it to an old acquaintince, it would be apt. If saying it to an old boss or person that you hold in ANY regard, it's completely innapropriate.
 
Depends on the situation. If it's an ex-gf who dumped you, I can see why you would interpret it as "I hope your heart isn't broken still, because I am super important and no one could possibly get over me" or "I hope you haven't attempted suicide but I don't want to hear your problems so just keep them to yourself". I sometimes use the latter implication myself when writing to ex-gfs. If it's someone you haven't spoken to in a while, it's just a nice thing to say.
