I can't click on the bottom 1/3 of the screen...

This is really odd, I can't click any links on the bottom 1/3 of the screen on my Macbook.

Replaced the batteries in my mouse, same deal.

Maybe something is overlaying over the bottom 1/3?
 
ok this is beyond odd, tried restarting, killed all my login apps, still doesn't work. Even scrolling on the bottom 1/3 doesn't work.
 
As in, you can move the pointer there, but cannot click anything down there?

Try creating a new user account and see if it persists. OS X keeps user stuff pretty well separated, so that will help to tell you if it is a software or hardware issue (cannot possibly imagine how it would be hardware) and whether the offending item is in /Library or ~/Library
 
Figured it out, turns out my 2D dock modifications (making it clear), were somehow f-ing things up. Restored the old resources for the Dock and switched back to 3D, all fixed.
