Haven't used it in over a year.
Got a new fitler, filled it up and turned it on.
Functions just fine but making the bedroom smell really nasty.
Do I just have to let it run?
Will it stop smelling as the new water runs through it?

It's got mold for sure, or bacteria somewhere. Take out all of the parts that the water comes into contact with and wash them well with hot water and soap, and make sure you're using new wicks/filters all that jazz.

You might need to take it apart. I had an air conditioner that lacked any place for water to drip out. Apparently it was supposed to use the fan to spray the water against the hot radiator to evaporate the water. It seems that some of the water made its way to the blower on the indoor side of the unit, and over the years, it built up a grotesque amount of mold. I drilled two drainage holes in it so the water could freely drip away, and I cleaned off the blower with bleach, a stiff brush, and a good blast of water. The AC seems to be doing just fine now.

Yours might have a similar problem - mildew lurking somewhere in the airways.

No, forced air heating sucks.

Oh geez, I didn't even see that you said "humidifier." I just assumed "dehumidifier." I'm the sort who loves dry air.

Still, it's most likely some kind of mold wandering around somewhere inside the unit.
