I want to know how can i rip Blu-rays and 3D Blu-rays to make a MKV to store on my HDD so its all on my HTPC for easy viewing instead of having to switch out disc

IIRC, I don't think makemkv does any compression when transcoding. It just takes the AV streams and places them in an mkv container.
Yep they are monsters after they get opened. I usually use Handbrake to shrink them down to a more acceptable size.Yes, there is no compression leaving you with massive 1:1 rips.

All free software. Might take a few more steps and require more temp storage than other methods but has been rock solid for me.

AnyDVD HD isn't free and Passkey Lite is very limited.
Not sure about AnyDVD HD. I use DVDFab. It is free but only allows whole disc rips. ClownBD and mkvmerge complete the picture. More time and disc space but good results.
MakeMKV works pretty good, but for the tougher discs with foreign subtitles and whatnot this is what I do:
http://code.google.com/p/hdbrstreamextractor/ to rip out exactly what I want from the disc.
If needed, use http://subextractor.codeplex.com/ to convert the pgs subtitles. This is the best program I've found by far for this.
Then I use mkvmerge to put it all into mkv.
I don't compress as there's no real need to with hds so cheap.
