How to change boot drive?

Hi,
I have 2 boot drives(1 main and 1 backup just in case something gets screwed up). The main one is a SATA Seagate 250GB on a 16GB partition while the backup is a PATA IBM 83GB on a 10GB partition. Recently my Seagate had some disk errors that caused my Windows installation to get corrupted, so I had to reinstall windows on it. The problem now is that whenever I bootup, the IBM one gets recognized as the main boot drive and is #1 in the OS list. Even when I choose #2, which is my Seagate, it has been renamed to like E: or something, while the IBM is still C:

How do I change the boot order so that my Seagate is recognized as C: and is set back to #1 in the OS list? This cannot be done in BIOS since my Chaintech VNF3-250's SATA support is so flaky that I can't change any BIOS settings while my SATA drives are connected, and as such, my PATA drives will always be #1 and #2 in the HDD boot priority in BIOS.
