How do you control speeds of fans?

And will it work on stock fans? I'm talking generally.

Speedfan is what I use. Its great. Shows temp in taskbar and can set it to load up custom fan speeds upon windows bootup.

Some motherboards will regulate fans connected to their onboard headers - ASUS and DFI that I know of, probably others.
