How do you control fan speed

Ok I have 3 different fans plugged into the mother board and 3 different fans plugged right into the power supply. I know I cant change the speed of the ones hooked up to the power supply but I can to the ones hooked up to the motherboard.

I have the new evga 760
I have the corsair H50. It comes with a liquid colling pump. It requires a 3 pin connector for that. I have the fan that came with it and that has a 4 pin connector.

I also have a ram fan plugged in

1. Cpu fan plugged into cpu 4 pi(came with the h50)
2. Corsair h50 plugged into the aux spot 3 pin
3. I have the ram fan plugged into the power 3 pin slot

I have control under the bios up 2 of them. Under the bios it states
1. CPU fan speed control
2. Power fan speed control
3. Chassis fan speed controll

Know what I am wondering is the aux spot named chassis fan speed controler under the bios does it control the aux spot. Now it makes sense that cpu fan is named cpu under bios the power 3 pin connector is named power. It doesnt make sense to name the aux chassis fan speed control

The big reason I am wondering this is because I just installed a new motherboard and using the software coretemp It shows a difference of + 10c with the new motherboard. I could see a little change but not going up 10c

What I believe but I am not sure of is maybe the pump isnt set to 100 percent or isnt going as fast as it could be and that may be why the tempatures are a bit higher. I tested the pump and it def is on and working just cant tell if its working 100 percent.

Now I do have another post asking about the software coretemp and the difference in reading. But it doesnt have to do with fan speed so no one please get mad that I am making a double post I'm not tyring to I just wanna check to see if my fans are set to 100 percent.

EDIT: on the h50 i did the duel fan setup where you take two fans plug one in the front and back of the radiator pushing the air in the same direction to get double the wind through. The one fan plugs into the motherboard (cpu 4 pin connector) the other plugs into the power supply.
From what I have been made to believe is that any fan plugged into the powersupply directly will run at 100 percent no matter what you cant change that
