Which way should I do this or is there another way?

Present Company 8/2006 - Present
(Employed by Temp Agency in contract with Present Company 8/2006 - 1/2007)

or

2 separate entries, even if the job description and job duties stayed the same

Just list your present company and duties. No need to list the temp agency.

If questioned you can elaborate on the details but it really doesn't matter. In fact, being a temp and getting hired on can work to your advantage. Many companies use temp to hire as a try and buy type of deal to see if you will fit in to their organization. I've gotten a couple permanent jobs that way over the years.

List contracting company, if you don't that is lieing on your resume. Claiming you worked for a company you were assigned to is flat out lieing and in most cases you can be fired for such offenses. If a candidate lists their employer as the one they are assigned to after a check they are immediately tossed out of the running. No matter how far they went in interviews. They lied on their resume with something so simple as their employer. That means their entire resume is not trustworthy. Use two separate entries and correctly identify who paid your check.

-1/2007 - currently did blah-didity-blah

-temp/contracting agency 8/2006 - 1/2007 Assignd to present company to do blah-didity-blah

Exactly. Background checks will show that you worked for the temp agency for that period, and putting that you were employed by your present company during that time period will get you tossed in most situations.

I would list your present company but next to it (contractor to permanent).

I have been a contractor a number of times and always listed the company I worked for and next to it (contractor). The hiring company is not going to give a shit who the contracting company is but want to know what company you worked for and your duties/responsibilities.

i think as long as you work WITH a company, you should put that company down. why would i want to know what temp agency you got the job from?

Because it's not correctly identifying your employer. It's fundamentally at the most basic level lieing on your resume. It's fine to embelish a little on your accomplishments. What is NOT fine is...

1) listing employers you actually didn't work for
2) claiming a degree from a university that you did not earn

They're about equal. Meaning even if you did get the job you'll be tossed out for this kind of misinformation. I'm not making this crap up, I've seen it happen so much I can't even remember how often people are let go because of these two basic things you don't fudge on your resume.

As someone who hires folks and has been hired, it's not an issue where I've worked.

even if you were eventually hired by that employer during your tenure as a contract employee?

Do I need to list the temp agency job as a separate listing on my resume? If I do, won't it look funny with 2 different jobs with the exact same info?

When someone worked for a company for several years, with the first couple of months being a contractor, that is not exactly the same as someone totally lying about working for a company that they have absolutely no association with.

Yes, it is not as truthful as you can be, but most of the time hiring companies don't care, especially if you turned into a perm employee a couple of month later anyways. Plus, you can be upfront about it during the interview, and explain it quite easily. There is just no need to waste space on a resume on redundant job descriptions.
