I have a 20 pin, and two 4pins. One of the 4pins can connect to the 20pin atx.

The motherboard manual is not clear...it talks about protective covers on the connections, but they don't exist.

Do I hook up my extra 4pin into one of the EPS ones or leave it off all together?

I am used to having one 24 pins connection and a CPU 4pin power.

Thanks

Take a closer look on the connectors and you will see each 'receptacle' is shaped differently. Wrong connectors won't 'click' in. Whichever connector lacks on your PSU, I wouldn't resort to adapters or modding. Just leave missing portion empty and it might work or it might not. A lot of times it just works if you're not overclocking and/or the PSU's build quality is high.
