How can I layer something on top of a wiki site?

It looks like he is using the Wiki to manage the content, and then custom tools to translate the data into a non-wiki form for actual display to the public.

Why don't you use the view source tab? In the second graphic you can clearly see where they left room for a header to be added later. The third pic is just scrolled down to give the illusion that the top of wiki is gone.
