Help with ReInstalling Win98

OK guys I have a situation that someone here might have a answer to. I took out LILO by Fdisking MBR so windows boots but it is not running the same as before Linux was installed. I was wondering if I can reinstall Win98 without createing any great damage to my other partitions. Just to help out here is the layout of my partitions:

Hard Drive 1
C: win98
E: Mp3s
F: all the programs
G: spare space

Hard Drive 2
D: empty right now
H: all the games
I: spare space

all are FAT32

Now if I reinstall windows do I need to format everything and start from fresh?

Is is safe to just format c: and reinstall windows again I know this will be a pain becuase I would have to create shortcuts and I icons all over again.

Or my last method should I reinstall windows and only the programs that I ran in windows, now I am looking at formatting C:, F:, and H:

Also if I only reinstall windows without formating c: would it just fix itself and over the old installtation with the new one.

Please someone advise me what to do I can't deal with all the crashes now!
