Help: Setting WinXP registry key(s) before startup

I have a system with an onboard VGA and a usb VGA for the second screen. Sometimes the main VGA disables itself. I cannot recreate the problem so I'm not yet sure what causes it. I want to try and set display registry keys before startup on each startup and see if that will fix the problem. Ive read that windows no longer parses autoexec.bat, is there any other way to do this?
