Help! Mouse/Keyboard fail on ALTERNATE boot!

I just built a new computer and it has the strangest problem. Every OTHER time I boot, my keyboard or mouse would not work (I can't even hit 'del' to get to BIOS setup). My components are as follows:

A64 3000+
MSI K8N Neo2 Platinum
1GB Corsair Value Select DDR400 DIMM
2 80GB Seagate Barracuda SATA on a RAID 0 stripe
NEC 3500A DVD-R as IDE-master
1 80GB Seagate Barracuda ATA100 as IDE-slave
Winfast 128MB GeForce3 Ti200
Soundblaster LIVE!
Keyboard and mouse are the Logitech MX Duo
running WinXP +SP2.

I'm hoping some other people had this problem and can tell me what's going on. I already updated the BIOS for my mobo and got the newest drivers for my mouse/keyboard. Can anyone please help?

It's happening during post so forget about any software or driver issue.

Try the keyboard and mouse on a different PC.
Try a plain old PS2 keyboard and mouse from a known working PC.

One possibility: bad PS/2 ports on your motherboard.
Another: Bad power supply that's giving a power-ready indicator too early in boot.
