Okay, I installed Dixv Pro 5.02 and then removed Gain from the registry, delete some files in the divx folder and restarted my computer. When I try to boot into Windows, I get this message

STOP: c000021a {Fatal System Error}
The unhandled Exception in Session Manager System Process terminated unexpectedly with a status of 0xc0000005.
The System has bee shut down.

I always get this when the bar under the Windows 2000 logo almost reaches 100%. What is wrong and what is the solution?

It sounds like your registry is seriously fux0red. You can try to install another copy of win2k on your hard drive, c:\winnt2 and then try to fix what you can...

Is there another way out without having to re-format my HDD and install a fresh copy of Win 2000 ?

By all means, I will try every way to avoid it.

I know there is an option to keep an existing partition, and I'm pretty sure that you can do this all w/out formatting. However you will have to change the root dir, like I said before...

I'm sorry, *poof* there, it's all better... Re-Installing operating systems is something you have to do everynow and again. If you can't get it to boot at all, and can't figure it out in the recovery console, then you might be screwed. You can always fix your registry if you get an OS up, and then boot into your old operating system. You might want to try, boot to last known good configuration, but I'm sure you've already tried that....
