Help me! Ulead Videostudio 6 SE's output has skips and blips.

I'm editing MPEG2 files created with a Hauppauge PVR-350 card. The original files have no skips, but the edited ones outputted by Videostudio have a few skips in the video only - the video will stop for around a full second, but the audio keeps playing normally. This has all the latest patches installed from Ulead's site. Ideas?

Edit: I also had Videostudio output JUST the section of the video (with about 5 seconds before and after) where the skip occurred in the full file. No skip. I re-encoded the file at a different bitrate too - skip happened at the same place.

Edit #2: Seems there's problems with the audio too; sometimes, there'll be a quick, high-pitched squeak, only lasting a fraction of a second, but it's loud. Re-encoding the file usually gets rid of it.

Here's a sample of the audio glitches - you won't need your speakers turned up to hear it; it'll be quite easy to hear, right after the MST3K "logo sound" happens.
I can't seem to produce a sample MPG of the video glitch - every time I try to encode just that section of video where the freeze happens, the output doesn't have the error. It only seems to happen when I encode the entire show (minus commercials that is).
