is there any difference in plugging in your headphones into your soundcard over plugging them into a jack on your speakers?
 
Yes. Your speakers will likely not have the same quality as if you'd plugged directly into the soundcard. Plus you're counting on whatever hardware is integrated into your speaker system to downmix the signal coming from your soundcard down to stereo (headphone) sound.
