HDDs in my file server refuse to turn off...

Ugh, I'm running a windows 2000 server and I have 2 HDDs in there. I have it in the power panel so that they turn off after 3 minutes but after an hour of waiting, they refuse to turn off :| They're so loud and I know they waste power and I can't figure out why they won't turn off after being idle. And yet when I try to access the server, I get a delay of about 10 seconds and I hear a HDD spin up 😕 so I'm thinking that only one of the HDDs is going silent and I can't figure out why.
