HDD setup

I have the Gigabyte GA-P35-DS3P board with one WD Raptor 74GB that I plan to use for OS/System disk, and two WD 750GB drives that I plan to use in a RAID-1 array.
Question is, how to set this up. I read somewhere that the ICH9R is better/faster for RAID than the Gigabyte one, so it seems I should use that for RAID. However that leaves me with the Gigabyte controller in SATA/IDE ACHI mode for my system disk. I've also read somewhere that having IDE enable on the SATA controller (which it appears I can't disable on the Gigabyte controller), will disable certain functions of SATA, making it slower.
Alternatively, I can install the system disk on the ICH9R and run it in ACHI mode only with all IDE disabled. That leaves me with the Gigabyte controller for RAID.
Any advice?

EDIT: I should add that for the system drive I'm interested in low latency, i.e. fast access, and for the RAID setup, sustained throughput is more important.
