HD speed and overall performance

I'm new to the hardware world, so please bare with me.

if i have a 10k rpm hd with my OS and say all other apps, but all data is stored on the 72k rpm hd, is this going to greatly slow down the apps? or is it that the initial app from the 10k hd will be loaded into ram, and only the saved data files will have slower access when loaded and or saved?

pretty much I'm working on building my first gaming system, and was wondering if a slow hd is going to be the bottle neck for a system of fast components. or does HD speed only matter on initial application startup?
