Having trouble with an FTP server

I have my father's server set to backup to my NAS box over FTP daily. The NAS box is a Dlink DNS-323, his server is running WHS v1 and is backing up via syncback pro.

Theres a certain subfolder that copies to the NAS box with no problem. Once it copies, I can see it locally using SAMBA. However, if I login via FTP and look - the folder isnt there. Since the profile runs daily, it copies about 4 gigs of data every day thats already there.

If I type the folder path manually in FTP, I can see the files in it, but if I query the folder above it, I can't see it.

I've checked all the folder attributes, nothing is set to hidden. I've deleted the entire folder on my NAS box and tried to re-copy them, but get the same result.

Any ideas?
