I have some files on my slave drive and wanted to know if i reformat my master, would my slave be affected?

If they are two different drives, then you will not lose any files. Just make sure you reformat the one drive you want cleaned off.

If you want to be really safe, take out the slave drive before you do the reformat. They aren't in RAID are they?
