I am trying to decide whether to upgrade now then do it again 6 months later when conroe comes out(if it is really that much faster than Amd x2)

What i have now is
x2-3800
Asrocks dual sata 2
agp 6800 Bgf
250 gig seagate hd and dvd burners

what i was thinking on getting was
asus mobo(not sure which(A8N5x, sli deluxe A8n)
Same x2-3800
pci express (6800 version or newer 6600gt) Need to get a new videocard to use when conroe comes out

i dont do any heavy gaming just video encoding and movies

Conroe (six months into the future) is faster than TODAY's AMD offerings. Wait for how things turn out at AMD in six months. They'll have their architecture renewed by then as well.

The only thing I'd upgrade on that setup right now would be the video card. You can get a 7900gt for about $300 anywhere now, and you'll be able to carry it over to your future Conroe/AM2/whatever system a few months from now. You really don't need to replace the motherboard (unless you're having problems with it, of course).
