A mate of mine installed a new hard drive into his comp, its a socket 939 A64 3000+, cant give specifics on the mobo or other components. So after a day or two the comp stops recognising the hard drives alltogether, but they drives work in his neighbors comp, i think the cables work too. So whats the cause of this? Knackered motherboard?

Also in an unrelated issue there was no paste on his cpu and the case was really really hot inside. I got no idea why there was no paste but apparently its real hot, could this have broke the mobo?

Take a look at the jumpers on the HD. It might be configured as a slave drive.

If it's your main hard drive, set the jumpers to MA for Master.
