Hard configuration problem?

A few motherboards ago, I suddenly found I could no longer have my hard drive as primary master and CD as primary slave, but all was fine when I put the CD on the other IDE cable as master (no other drives). Time passes and now I find myself desirous of adding another hard drive for backups (lost a drive not too long ago and started having problems with another). So, by adding the second drive as S.master and no CD, all works fine (except no CD). By adding the 2nd. HD as P.slave and CD as S.master, stuff mostly works, but the MS Sound on boot - is corrupted?, and the device manager says "The primary IDE controller is Dynamically disabled", and SiSoft says the 2 drives are running at about 10% of what they register if on separate IDE cables???

I'm running Win 98SE on an MSI MS 6330 (K7T Pro2) with a Duron 650 doing 850! Any suggestions?
